Should I send all backlinks to domain.com or send some backlinks to domain.com/article1 and some to domain.com/article2? It would seem option number 2 would seem more natural.

None of my backlinks are showing up in google webmaster tools. I should have well over 20, but none are showing up. Got any ideas? Does this stuff just take time?
