So I set up a PPC campaign on Overture, I have like 50+ keywords, and I'm testing it out. I wake up this morning to find I had 9,000+ impressions and 29 clicks. This works out to a .003% CTR.

My question is this, does this matter in any way? I mean I'm paying for $100 worth of clicks right now, so who cares what the CTR is right? It might take a little bit longer for the clicks to be delivered, but I can wait.

Yes, it does matter.

Not sure how bad it can affect you in overture, but in google a bad CTR can lead to a bad quality score, which in turn means you end up paying more money for less clicks.

to add to that - does the CTR determine the quality of ads on your site?

I have a site being developed now - and just realized that the programmers have not used the 'test' code for adsense, so it has been tracking thousands of impressions as they have gone about adjusting things...

The adsense targetting worked great up until a week or so ago, when I started getting more of those charity ads, and other worthless garbage instead of adsense!
