I have two separate tracking systems, I know I should just get one, but one of them tracks visitors and that tracks clicks.

My question is both of them are javascript and both of them need to be added to the webpage before the </body> tag, if I add both of them will it cause a problem?

It depends on the (global) variables they are using, and whether there's a namespace clash. It's fairly likely that they'll play nicely together, however.

Why not try them and see?
