Post affiliate pro for inhouse will do most of what you want (assuming you are starting your own affiliate program)
 
I recommend creating your own custom PPC tracking system. I haven't found anything off the shelf to handle all of the nuances of my campaigns.
 
What do you want to track? If you're an affiliate you need an aff. programme where the merchant's system supports subid's, so you can pass an id for each kw and then see what kw's rock and which ones suck.

There's a few tools out there like LPS and XC, then there's a hosted solution called Xray Domination by Rich Jerk.
 
I've used a variety of solutions and once you get a feel for it, the software can become a good barometer of your traffic at any given moment. The problem with all of these packages is most traffic networks use an auction system that prices bids based on a variety of factors that can change at a moments notice. Most of these networks will allow you to pass through your keywords as variables to your ad management software, but to my knowledge none of them pass through the cost per click....
