I've read how you should modify your template to keep search engines from notifying a footprint.

Can anyone elaborate on exactly how much you have to modify? Do you only have to modify them if the sites are linked together or ? Just trying to figure out how much I have to work on templates and if there is a way I can automate them based on the "RULES"......

I don't really think you have to worry about that. When people talk about footprints, it means like names given to divs and such things. you might just want to change it around to suite your needs.
 
adsense templates are pre configured you can change colors etc from adsense setup in your adsense account
 
That's what I'm talking about, them being able to identify it as the same template across a bunch of sites. Are the checking the division names or ?
