After reading these threads for a few weeks I've decided to take the plunge and run a blog on Wordpress and have subdomains also running on Wordpress for other niche topics. My newbie question is, if each subdomain I set up has unique content, will they all be treated as unique sites or just lumped into one?

This question has nothing to do with wordpress.
In general, the engines treat subdomains as new sites. Therefore, any content on those subdomains is treated as new unique content.
BTW, if you are using a shitload of subdomains for lots of installs on a single domain, definitely check out Wordpress-MU
