I'm also seeing incorrect results. The updates appear to be messed up as well. The graphs seem to be getting updated, but the text rankings show the last update around 4 a.m. EST yesterday.
Bing results have also been displaying "Gathering data" for a long time.

We're troubleshooting some issues with our server provider. We expect to have everything resolved today.
Rolling out v3 at this very moment. I'll post a full list of new features and additions shortly.
Some feedback as I'm testing the new interface.
The keyword columns dropdown needs to group the words for google and bing.
Alert and star need a tooltip.
Keyword columns has a blank field at the bottom for the star?
Still would like >100 results
The + icon doesn't seem to do anythign anymore?
Bulk manage stuff doesn't have tooltips
Bulk manage should have an export list, ie, I just want a new line separated list of the keywords that I can copy/paste into another app

I'll touch on a couple of your points.

"Keyword columns has a blank field at the bottom for the star?" - The star column allows you to rate your keywords by clicking a colored star. You can sort by "favorite" rating using the star column. I think that's what you were referring to.
"Still would like >100 results" - Can be implemented.

I like the new features, but I have some issues with certain things (minor, but a few really hurt the eyes)
1) Light Gray backgrounds don't go good with white text right over them.
2) Same as above, but with text that don't have their background images loading (upgrade plan, terms of service, privacy policy, etc.)
--- These need to be fixed as soon as possible once you fix some of the other bugs with updates and what not.
3) The Business Information on the left of the PDF and E-Mail reports need a wider space. My address is wrapping nasty.
4) Images don't load for the business logos on E-mail reports.
5) Reports don't show + or - next to day, week, and month position changes. This will be confusing when clients receive them.
6) Was scratching my head that I had to renter my time and business information in the settings. I assume ya'll removed some database fields and added some more and that's why, but in the future it'd be nice to move some values over when doing database changes.
7) It's cool that ya'll are asking where to send our money for the affiliates section, but what happened to the reports of earnings? All that's there now is "request payment".
8) In the "My Account" section, the text for "Affiliate Settings" is super tiny and looks out of place at the top above the paypal address. Move it to the "Affiliate Center" page and it'll look like it should be there.
9) Oh, and lime green text on white? Just say'n.

We are building a new page for affiliates right now, the current is just a place holder to let you know your balances are still there etc.

Definitely will add an alert reminding people to change the mentioned settings.
Random styling issues are still being addressed.
Nice update, liking lots of the new features.
A couple of things I'd love to see:
1) The ability to turn off pagination at the domain level. I've got about 30 domains that I track in one group, and would like to see them all on the same page.
2) SEScout remembering the keyword sort method chosen (upon a refresh), or being able to set a default sorting method. I personally prefer "Top Ranking" sort.

not sure if the rankings issue has been worked out yet but the majority of our stuff is off quite a few posititons. Sending pm with our username so you can take a look at it.

I have to be honest, I'm not really thrilled with this update. It's not because I don't want additional features, but because I feel features are being added on top of a system that doesn't work consistently. It seems like these new features take precedence over a stable system. I don't need any features other than basic rank tracking and your service hasn't been the most stable for this. At this point, I'm seriously looking at switching to another service. I'd prefer not to have to do this, but I need a service that works.
Here are the problems I'm seeing regularly:
Bing results are "gathering data" at least 50% of the time for me.
Ranking is regularly off by several positions (up to 10 or so positions) on dozens of keywords. I realize there can be some variance due to different data centers, but I don't think that is the case here. Others have reported the same problem.
There are a few other minor issues, but these are the big ones for me. I'd really like to see a focus on getting your existing service stable and less emphasis on adding new features until that happens. I understand there can be issues with scaling a service like this, but it's something that shouldn't impact paying customers as much as it has.
