Best way to remove link section?

On my web site I have an area to exchange links with other sites. After a couple of rounds of Penguin I'm thinking I should remove the section entirely, even though it isn't popular at all.

I still want to keep the related files on the server, but what is the best to make it so that they can't be accessed by visitors/search engines. i.e. Can I just add a "." in front of the file name or is there a better way to do it in .htaccess?

Also, if you have a quality web site with lots of original content, do you think an "exchange links" section can be that detrimental for penguin?

I built a site a few years ago with just exchanged backlinks, its still ranks #1.
