Just installed cubecart on a a domain mystore.com/store/ and when you type mystore.com it redirects to mystore.com/store will this effect SEO and rankings in search engines? Should i move it to the root folder mystore.com/store?
Help would be much appreciated.

If that is what you want, people entering your main domain and then being forwarded to /store instead of keeping them on the main domain.

Then make sure the redirect is a 301 redirect, if you do this your main domain/root directory would then not rank, but your /store folder will when it's gaining link equity, either direct or via the root domain.

Thus if you get links to yourdomain.com it will transfer the link equity to yourdomain.com/store

By why not host the store in your root directory?
If i where you i would move it to the root directory if your intention was to present a store when people type in your domain name.

Thanks, because there was a worpress installed on the root domain and i was going to have a separate store but now the main site is going to be a store. When i move the files from the /store folder to the root domain it fucks the store up do you know what files need to be ammended or would i have to completely re-install the cart? its cubecart V4 by the way.

It sounds like you need to install it all over again, but i'm not a expert on this.
I presume some settings in the installation now refer to /store so if you move the store to the root, getting errors in the process is expected.
